I think it would be a good idea if a challenge disappeared from the alert area after being viewed.

Have you tried the ignore button? Or if that doesn't work I find ignore all gets rid of any alerts.
It does work. I feel like I'm performing the action twice though. If I look at a game then the alert disappears. When I look at a challenge, it doesn't.
