I swear I made my move, and when I cycled through my games all were opponents move, but somehow I timed out in one of my matches. Very frustrating.

you should consider a premium membership they offer timeout protection. very convenient

I recently ran into a similar problem (not necessarily what you experienced).  I was using another computer which had an incorrect date on it's internal clock.  When I corrected the clock the moves were updated & reconciled.  I only mention that as something to check in case it helps.  If you are on a Windows-based PC, the clock appears on the lower right, and you can double-click on it to check and/or reset it.
