They have always been in the box before, you may check old screenshots/videos.
The only difference is that now they are shown at the bottom and left (like in chess.com/live) instead of all sides. Since some still prefer coordinates on both sides, I will add such an option in the future (not a priority right now). Also coordinates are now dynamic and supported by any board or position.

Could you provide some more details or the screenshot like I sent above? If my screenshot above clearly shows that it works, yours could clearly show that it doesn't (note that changes are applied when the input field loses focus). You may also try to reload the page (maybe the client app was not updated somehow) and try again. Sorry if that's too basic things, I just want to help, but don't have any guess of what has gone wrong on your side. Especially if your browser is pretty recent :]
I fully agree that it was easier to turn off indicators before, having a simple ON/OFF toggle. But nevertheless, I hope that this is actually a good improvement, since now we can satisfy the desires of not only players who want or don’t want to see indicators, but also players who use custom or dark colors for squares and would like to see indicators more clearly (or maybe less clearly, or maybe of a different color that would suit their theme more).
Sorry for the inconvenience to all players who had legal indicators turned off. I'll do my best to keep it working again for you (it should actually work already, see the screenshot above, maybe reload the variants page and try again).

I added support for old browsers (for this case specifically).

You can now configure legal indicator color and transparency however you would like.
If you want to make them fully invisible, you can do so by setting transparency to 0.
