the queen would have to back off as the knight would be protected by both the king side bishop the queen and the king.

even if they bring out the white square bishop to put pressure on the knight, youd still come ahead in piece trading.
Be2 Nf3 d3 Be3 Qd2 and you can castle either way with every piece developed to a good square, eventually you’ll put Be2 on Bf3 and it’ll have the long diagonal.
I think letting the queen check and then pin a piece should be avoided.
The opposite is true. Black's queen is bad on e5, and will have to run again after white plays Nf3 or d4. Black is losing another tempo, and white is already significantly better with that huge lead in development. Qe5+ was a mistake.
On the 3rd move for White, is there a better move? I think letting the queen check and then pin a piece should be avoided. Is there a move that keeps this from happening?
If not, what's a better move to play after Black plays d5?
