After you make the annotations, save it again to the library. I've had a problem sometimes with the last annotation I make. I believe it's because you have to click again on the game after you make the annotation, so that it stays there. Just in case, if you want to make sure the last annotation is saved, you can make one extra annotation, that says "." for instance, on a move you hadn't annotated before, and then save again.
