I fed game 6 of Fischer vs. Spassky into the Game Analysis board twice and got different results. Why would this be? Is there a random factor to it?

I know it's only one game, except Spassky's 60.46 and 70.38 CAPS score according to the link here suggest he played like a sub-1200 player in that game. Fischer's two CAPS scores average out to 94.95, about 2350 or so. CAPS seems a bit inconsistent.
