Is there a difference in the points you lose between being checkmated and running out of time?

No. All losses are the same.

Otherwise, if you are about to be checkmated, you can just wait out the time and lose less points

No there doesn't seem to be but a while ago in suggestions I asked for an option in game listings to seperate what types of wins/losses. I think it would be neat to search and see/analyze which games I actually lost/won.
