I think the "faint" borders are just a design choice. Personally, I think they look fine.
As to your overlap, are you trying to run your browser's spell checker in addition to the one built into the site comment editor? I see that you have the site specific one enabled (the icon with the ABC and checkmark). It would be expected that would happen and you should use one or the other and not both spell checkers if you don't want that to happen.
