Yep, I've had that happen lots of times. I don't know that there's any great answer, other than just live with it, but if it really bothers you, play longer timed games. I often play 30 minutes with a 60 second bonus time, to pretty much eliminate the time factor.

Here's a recent game (time - 1 minute, I was white) that I played on Live Chess:
I don't want to analyse it, but at the end my opponent had less time than me, and I was in a winning position. However, after move 36. Nxc4 my opponent's time seemed to go down incredibly slowly, and after 39. ...Kg6 his time was almost static on 1.5 seconds. My time, on the other hand, kept decreasing, until it passed his and I lost.
I have no idea how that happened. My 39th, 40th and 41st moves were all pre-moves (whatever you want to call them) with my Rook, but his time still didn't decrease. His lag wasn't that bad (we both had green bars in game) so I have no idea how I lost this one, unless he planned out his last 12 moves using pre-moves.
This also isn't the first time something like this has happened, when I've lost a winning position with a bizarre clock. I just wondered if anyone else was having similar problems, or anyone has some answers.
