Yes, that could easily be the case... Things that will definitely make people wait longer:
1. Unrated seeks (a little anyway)
2. Custom time-controls
3. Customized opponent-rating min/max ranges - especially those that don't include the seeker's current rating.

And "user bahivor" - So the rude guys on chess.com will not get a match?! That's so sad.
Haha! Well... rudeness is harder to detect. But, for example, we are doing our best to keep people who disconnect frequently apart from people who don't. :)

Was hoping for actual auto-pairing pools. Hope this isn't an "instead of." Each time control needs its own rating and aborts need to be losses for the aborter for this to be useful.

Just to make it clear...
So custom time controls are not shown in the graph?
I do not use them, but say that hypothetically I issued a game of 14|7 while someone else issues a 16|4. There is a good chance that if any of us saw the other we would have taken the challenge, but as it is we are going to remain stuck for a lot of time with slightly different time controls.
Wouldn't it be more efficient to display the custom time controls but not the regular ones? Since those are the bulk of requests, it would still be a huge improvement for refreshing purposes.

Indeed. I read #1 a bit too fast.

Whats the point of hiding seeks? It was never really a problem with a crowded seeks graph.. it is now more difficult to pick our own opponents.. maybe theres a great seek out there that I would definitely have clicked on if I could see it.. but now I cant..

Maybe they can pair the rude guys with other rude guys. Then everybody is happy.
Hey, guys! Just a heads-up on some changes we recently made in Live Chess...
We have greatly improved how we match people looking for rated games in our default time controls. We now pair everyone automatically to the best-matched opponent based on rating, lag, and user behavior.
Because these match so quickly and would otherwise strain the Seek Graph with frequent updates, we no longer display these default seeks. Unrated and custom seeks are still shown.
That's how it works! Just press a button for a good match with little or no waiting - or check the graph for unrated games and/or custom time-controls!
