hmm I think the federation would win because of some deux ex machina action like in every episode. like a dilithium chrystal would explode sending out a radiation that only effects the imperium or some contrived plot device.
If the Federation met the Imperium
If all the 40k armys banded together they would run them through. if it was just order they would still run them through. if it was just the Imperial guard they would need about 10-20 baneblades and a good dice roll. lol

Ha! I think that is a possibility. "Captain Kirk! If we adjust our phasers to the resonance frequency of the Space Marines's armor, we can have them all drop their weapons and act like chickens!" 
I think of all the 40K races, I hate the Tau the most because they are clearly based on the Federation. I love playing against them in DoW and killing every last one in an orgy of anti-Roddenberry violence.

True! You know what would be an interesting match-up? The Imperium versus the Borg. I think the Borg is the only ST race that could give the Emperor a challenge.
I dont watch startrek but even if i did 40k would win by far.

I have an axe to grind when it comes to Star Trek and Star Wars. I think the two series have corrupted science fiction. Now every movie and/or book has to be a copycat of those two series or it won't get made/published. That is why I like 40K so much. It is very original and very anti-Roddenberry/Lucas in its outlook on the future.

Here's an interesting thought experiment:
What would happen if Star Trek's Federation met the Emperor's Imperium? Would they get along? Or would war be declared? And if war, who would win? Would the Federation's high tech equipment and diplomatic skills carry the day or would the single-minded devotion and brutality of the Imperium win the war? What do you think?
For me, I think the Federation would lose...and quickly. As soon as a bolter round turned Spock's head to pulp, it would all be over.
