I was wondering if the bots and other players are ranked under different systems or if I'm just only good against bots or something
I beat the 1000 rated bot 80-90% of the time and the 1200 rated bot 50% of the time but my rapid ELO is ~425 and I probably only win 50% of matches at this rating... What's going on? Are the bots just really not scaled correctly, am I getting really challenging players just starting out on chess.com, are the ratings systems not correlated or is it something else?

Yes. The bot ratings are often quite inaccurate. They do not adjust because they aren't allowed to play rated games. They used to allow them to play rated games for years but some people abused the system and farmed them for ratings.
I didn't see that you had saved any games against computers so I couldn't look them over to see if there was anything obvious .
If you have found a live chess rating where you win about half of the games, then your rating is probably correct.
