Radio waves travelling at the speed of light seems to be a logical choice to communicate with planets which are millions of light years away. Although Aliens may appear to do many things like poping in and out in movies, they actually can't defy the basic laws of physics and science, unless they operate from higher level dimensions.

And why couldn't they pop in and out without detection? Couldn't they create a stealth system which our technology can't pick up?

Right now the chess engines are just machine code running algorithms, referencing databases.  Now in the future, if you had some type of machine that played like a human, then the discussion might change.  See:

Of course no machine like this exists, and if it did, it probably wouldn't be a machine : ).  For example, if the machine is that smart, it would probably start replicating, and do whatever it wants.
