Example: If I have knights on a4 and c4, g6 is accessible to both. How do you notate which knight moved into g6?

Another example: Knights on a1 and a3, c2 is accessible to both, yet both start in the a file, so Nac3 would still be unclear?

Wouldn't you use the rank number for clarification then? 
But N3c2 looks kinda weird...

This is correct. You would use the the rank since that's the only way to show which is the right knight.
