Chess.com has to take those pings and try to adjust for them. I don't know how frequently adjustments are made but they are made and if seconds or fractions of seconds are added to an opponent, it reflects that lag adjustment. It sounds to me that it is done in a completely fair manner but there is no question that when you think you have flagged someone and they suddenly come back alive. it can be upsetting. It seems only fair to point that it probably happens from your opponent's point of view too.
