The Java runtimes and plugins that are required have been riddled with bugs and security holes for quite some time, to the point where many decided to rid their systems of Java altogether.

No, they aren't. There have been several security issues recently with the sandboxing within the java PLUGIN for web browsers. It has nothing to do with JNLP applications or java desktop applications. Since desktop applications do not have restricted access to the local system like web applets do, these security features are not in place. While it's not "safe" to run any application that you don't trust on your PC, it doesn't matter if it is written in Java or not.
Java fear mongering is kind of silly. I understand not using the web plugin, because it's just not needed anymore now that we have the rich web, and to be honest, it's a pile of crap. But for desktop and server applications, there's nothing to worry about (beyond that of any server or desktop application).
