I’m blocking his rook with my queen because if he moved it then he is checked, how can by make a check mate with his rook being stuck? Why can’t I just eat his queen with my king, since he can’t move his rook?
it is a checkmate because your king is in check and there is no possible escape. you cannot eat his queen because it is protected by the rook.
But, how can his queen be protected by the rook when the rook can’t even move because of my queen?

King takes queen rook takes king he took your king first therefore he wins before you take his king

Though this breaks both the rules of a King cannot be captured/taken, and pinned piece cannot move exposing a King to check, - I very much enjoyed reading this explanation with the reasoning behind it. 
@DanyarCheckmate - It is simply a rule that even if a piece is pinned, it is still considered capable of protecting another piece from capture by a king. Perhaps a more pragmatic view which would make sense is this. Keeping all of the rules about check and checkmate the same, but replace the word check, with seen. Now the King is unable to capture the Queen because it would be Seen by the Rook
