Sounds like it could be a display problem on at least part of it. Some could be lag adjustments or temp disconnects.

I've noticed the same thing, if you want it to be fair just play longer games, then the clock doesn't matter as much. The person with the lag definitely now has the advantage, because the person with no lag doesn't get to look at the position as long, it shows up on their board later and as an added detriment the clock is reset it favor of the lagger.
