Is there a reason why female chess is separated from mainstream chess?

I’d suggest “important” is the wrong term to use. It’s highly important in many circles. Perhaps recognized as representing top level chess is better.

Judit played in the Open section for selfish reasons. She was interested only in improving her game. Winning every woman’s tournament held no incentive- she was that much better - back then.

Today - the top Woman would at least be competitive and give her a decent game. That many more Woman have entered the arena - in large part because of Woman only sections. 
I can think of three sports off hand where on any given day the top woman can and do compete favorably with the best men. Where size and strength are not factors.
Bowling - where 300 is commonly rolled

Billiards - where consecutive racks are run

Darts- where ton80’s are routinely made.

By either men or woman.

If you think that top female dart players are as good as top male dart players then u clearly don't watch darts.

Also, what does that have to do with chess?

On any given day- in a heads up match in Darts - the best woman Dart players are fully capable of defeating the men. It’s the same as in other sports- the numbers of top players are dramatically less for the woman. I don’t need to”watch” Dart tournaments to make the conclusion. I have competed professionally and seen the results. Woman go out in the minimum darts for 501. Toss Ton80’s just like the men on a best day.

There are things other than general IQ at play, there is specifically spacial intelligence where men consistently out score women.

It's easier to explain by raw population. If 1% of players are female, then it makes sense that you're much less likely to pull a 1 in a million rarity (someone capable of a 2700+ rating) from the general population.

You are assuming that playing chess is a random event. It is not. People generally like things they are good at doing and quit doing things they are not good at doing.

 

There are physical differences in the a woman's brain and a man's brain just as there are physical differences throughout the body.

Of course. I think in a "perfect" society more men would play chess, because men would be more interested... but the difference in participation today is too large to be explained by just that.

Yes, the brains are physically different, but again, nothing suggests there should be a 200 point rating difference, and in fact that data shows there is not a 200 point difference. If you plot male vs female ratings for players aged 20-40 using FIDE data they're nearly identical. It's just the tail for male players goes way out to 2800 due to a few players.

Where is your proof that choice is not the reason why so few females play chess? You make a baseless claim as if everyone should believe it just because you said it.

What percent of the world's populatiin plays chess? Not many and really it is a bit of a sadistic game, which might explain why mote guys are interested in playing it.
