When I had posted this, only the Analysis board had lighter arrows whereas Live Chess had the standard darker arrows. Seems like chess.com has made arrows ligher even for Live Chess now.
There wasn't anything to figure out lol. This is an update from chess.com itself, can't really do anything about it.

This post was made over 5 years ago... I don't think anything is changing at this point but it's interesting to see how many people did notice this over the years and preferred the way it was back then

my computer is also have transparent arrow, but isnt is great?
