What likely happened is that you had a brief disconnect and the server may not have received your move.
The server is the keeper of the accurate time. With the lag compensation algorithms the times on the clients may not be accurate. That is why you may occasionally see clocks adjusted in games, even without increments.

I'm on a good speed internet 5 Mb/s. I played about 6 chess games without any trouble. Later about 4 to 5 games were auto-aborted by showing connection problem. I thought it must be my opponent's problem.
Then I noticed it was my time that was counted-down. So I checked my internet at the same time, by going to google.com, loading some web-pages, resuming torrent etc and everything working fine.
So I concluded that the server may be busy and ignored now I'm getting a warning message, that says something like "Please do not disconnect intentionally and keep your opponent waiting. You account may be deactivated".
How to fix this issue? It seems out of my hand.
