Presumably they won't be affected by your vacation, they'll just continue while the rest is on hold. It would be absurd if it were any other way.
Edit: you can test this by going into vacation mode now.

Only if I move in every game, and then I won't be able to move in these games because it won't be my move. But yes, maybe I will try this test - but it may not be my turn again in the non-vacation games before I leave.
My guess is that when you go on vacation, those two games will continue to count down until you time-out and, therefore, you can use mobile chess on those two games only.

OK I have tested it, and I can't move in my no-vacation games while on vacation, using mobile chess. I can move in these games in the web browser on the PC.
OK, so I am about to go on vacation. I will have my mobile so I can make moves, but auto vacation protection will kick in if I don't.
But I have two games that are in a no-vacation tournament. (Not one I can win any more but I may still affect the result.) If auto vacation protection kicks in, will I be prevented from moving in these two games along with all the others?
Is there any way to keep playing these 2 without playing all my games, during my vacation?
