When you download PGN from analysis it won't include any additional moves/variations you have looked into.. only the original game PGN. I advise you download it first into Fritz etc. make your changes/variations & save to new PGN.

Seems like a feature Chess.com should look into. Game notation is a pretty basic necessity.
