Following the logic of some on here (states v countries) Chess.com should remove the flags of the EU28 member states and replace them with the EU flag...

Interesting question: what makes a country a country (and when, and who)?

I'm not sure. But fact is that scotland once was a full-fledged independent state/country (untill the Acts of Union 1706&1707, and cataluña not.

When you consider on a case-by-case basis, whether you allow the use of a particular flag, any decision will not free of politic. In order to stay politically neutral, you can try two ways;

  1. You delate all flags of territories/ countries with disputed independence from the list.

or

  1. you accept all flags.

In case 1, I wonder, how many territory/ country names would disappear from the List. And the list would look uncomfortably political. Would you be happy with that? – I wouldn’t.

I appreciate that Chess.com allows flags of territories. It shows they (chairmen) respect personal feeling of identity of the individual.

This is not the United Nations! Who cares what flag icons people choose?  If I wanted t play under the flag of Narnia, or Hogwarts, what possible difference could it make?

I don't care if Catalonian flag is there, I respect every idea, but following the logic of the self-identity, Castilla Y León, Andalucía, Murcia or any other regions in Spain (or the world), should have the right to choose, for the same reasons, otherwise you give the chance to some who identify Catalonia as a country and negate it to others) you should create flags from every region.
