Everyone on chess.com starts at 1200, but the average rating of players is 1099. Is it rating deflation?

Everyone doesn't start at 1200. Some people start at 800. Others at 1800. It depends on a player's initial self assessment. The theory is that whatever someone chooses, their rating will soon adjust to its proper level.
