I think the flags look more modern. Chess.com has made the flags better.

country flags don't bother me, whether the new version or the old one. it is the other type of 'flags' that annoy me the most.

And seriously, this is a chess website, I'm sure not a lot of people care about whether your flag looks 'cool' or not. Personally I think they look fine
