How are you 'entering' them? By keyboarding them?
One pgn file can contain many (hundreds of) games. Have you tried just adding another game in pgn notation to the current one(s) in the pgn file?

I'm also assuming you're keyboarding the moves into Chessmaster? Add each game via "Set Up Position", playing against yourself with the specified time control. After the moves have been entered, add the game header information and save the game to your pgn file. Then repeat for the next game starting with setting up a new positon from the starting position. Just keep appending the games to the same pgn file, unless you want multiple pgn files. It should work.
I have been asked to enter a bunch of games from our state championship to create pgn files, but I can't get rid of the last game to start entering a new one. What am I missing?
