Ok thank you very much! I think I've found what could be causing it!
Some of the chess pieces have strange css z-index values, and therefore show up infront of message boxes that pop up.
Most of the time it just looks weird, but when you want to promote your pown to queen and can't because the queen is hidden behind the pown frow the board, it's really awkward.
