It should be in my opinion, but chess.com is kind of between a rock and a hard place on this one. There were numerous complaints and so they bowed to pressure and essentially changed the rules of chess. I don't like it either, but them's the rules here...
move time limits

Apologies if this gets asked a lot, but when I'm playing 5+5, I sometimes pause for a long think and eventually get a notification that I will auto-resign if I don't a make a move. My questions are: Is there a way to avoid this? And if not, why is this rule in place? I understand wanting to punish idlers, but this isn't how blitz chess works OTB.
Isn't your time your time, there to be managed how you see fit?
There are limits on the first couple of moves and if you take too much time in the first 10 moves (too long being more than half the time control) then you have an issue. You shouldn't have issues at any other time unless you have a spotty connection.

I just had this too...in a 3+0 blitz game! It was a complicated position on move 17 and I took 1min 28 seconds as it was clearly a critical moment.
Just as I was still thinking, I get a 'You will auto-resign in .... seconds' appear in the corner. I panicked and made a stupid move and lost. My connection was green throughout.
Absolutely ridiculous.

Wish it were the first 10 moves; that would be halfway reasonable, though still wrong

I get the message more than 10 times during a 10 minute rapid game with my real life club. i couldnt focus for one bit and lost both games, while i was +5 the second game and a queen up. How is it possible that you get the same message more than 10 times during a 10 minute game? I was thinking for like 20 seconds when the message popped up again and again.
And it said over 15 you auto resign, but nothing happened?
I did stop playing the entire tournement because of this...

Also i get the message of auto resign of my opponent. So basically chess.com is messaging me 10+ times during a FOCUS game... wich is kinda funny to be honest.

Just had the same thing in an opening I thought I knew but had a hard time remembering the right move. If I play a 2+1 and I want to take half my time on move 6 it's my problem. I do not understand the idlers problem, personally. If you are not prepared to spend time on the game just play a faster format...
