Thor won't kill Goku no matter what since it is opposite of what his mission is, while Goku will try to kill him no matter what. So it'll either be a draw, or Goku wins, or even possibly Thor wins but doesn't kill Goku.
After slapping each other around a bit, in awsome theatrically appealing ways, they will discover they are both good guys and someone from outside will help them get rid of their bloodlust, and then end they they have a hearty Norse-Japanese feast together.
I think most likely Goku wins because he can transform into 20 saiyan forms and is 98% faster than Thor
Goku thinks Thor is threatening the remaining saiyan race whareas Thor is just trying to help them. So, they fight.
