Make sure your friend is also in the /variants page. The try doing it from the Friends tab there.
Problems with carrying out challenges.

The friends tap doesn't give the option to send a challenge.
I've noticed a problem when trying to challenge one my friends to atomic chess.
When I click on their profile, then on challenge, I have to click on more variants to get atmoic chess, this then opens up another window. In this new window it doesn't have their username slected by default, instead it has to be typed in. This would only be a minor inconvenience if it wasn't for the fact that nor everyone's usernames show up in search.
So my freind here, https://www.chess.com/member/chessboy017349685 can't be challneged by me to Atomic chess.
How do I deal with this?
