That is messed up, it should have told you that only two would advance. However, maybe the tournament automatically did that so it would get even numbers. I doubt the organizer did that.
# Advance says 3, but only 2 qualified.

I checked that too, it's either 2x6 or 2x4 groups. Even in that sense it's not logical at all.
For a daily tournament, the initial advance number is limited by the maximum group size of the current round. In the fifth round, the maximum group size is five (5 divided by 2, rounded down = 2). That's why only two players will advance from this round.
Each of the previous four rounds had at least one group which had six players. That's why three players advanced for those rounds.

@manekapa
Thank you for the explanation, that I have to realize this after playing tournaments for almost 10 years is a little bit silly of me.
It might also explain why this tournament format is not so popular with 50% (or more) advancing.
They do tend to last forever...
By the way, finishing top 10 or so isn't all that bad.
Again thank you for your time and maybe our swords will cross one day!
I have found a case in which not all groups had only 5 players.

Because 2 out of 7 groups do have 6 players, 3 players will qualify in this case.
Otherwise, if all of them have 5 players, only 2 qualify.
Concluding; check the other groups stats!
There's a 50% rule. The number of players advancing from a group cannot be higher than 50% of players of that group. So if there are 5 players, maximum 2 can advance (even if the settings say 3). Unless it's a tie, for example two players tie for a second place, then the rule of 50% can be overwritten.
Did the tournament organizer change the rules during the tournament?
It's kinda sad when you play a tournament for almost 2 years and expect to proceed with a third place. It clearly says: # Advance 3
